Howdy,
I have a 2017 Ultra. It has the stock BOOM 6.5 head unit. I actually LOVE the NAV system, and I know many people don't. What I can do with that, and use the soft controls, and touch screen is enough.
That's not my question. I want to add an amp.
Like in the old car stereo days, the amp was added AFTER the speaker output and the sound was increased. Can I do the same and add a amp AFTER the headunit so I don't have to mess with flashing the headunit?

The easiest way to wire in an amp on an Ultra is to use a T harness. All connections are in the T harness MINUS the amp power wires.
Leimy that Cicada harness is awesome I've got one on my 23. If you don't mind ponying up and getting a Cicada amp the connections are even easier. That being said if you are not happy with the sound after everything is installed flashing the head unit will improve the sound quality a little bit. When I just had four speakers I was OK with the stock flash, but in preparation for expanding my system I flashed the head unit and noticed the sound was definitely cleaner.
