Ok, I'll try to keep this as short as possible. I bought my 93 Fatboy a few months ago and it was running rich and also had a Kuryakyn hypercharger on it. Friday I changed the plugs which were black and it started and ran fine for a while then started severely hesitating\running like crap along with backfiring while I was out riding. It then seemed to go away during the same ride. Yesterday I took the hypercharger off and put on a screaming eagle air cleaner. Started and idled ok, I took it out for a ride and didn't make it more than a few minutes before the hesitation and backfiring started again only worse this time. It didn't want to idle anymore either. Any ideas on what it could be? Thanks.
Edit: I've put almost 600 miles on it since I bought it last month so I don't think it's bad gas at this point. Is there a fuel filter or screen and if so how do you get to it? Thanks.

Pull out the bottom fuel in tank and the carb fuel bowl and put it in a clear jar. Look OK?? What does the new plugs look like.
Takes a real brave person or and experienced mechanic to buy a used Harley after you been around long as I and see how some people treat them and or what they do to them.. There are people who can help here but you need to have some tools and previous mechanical history behind you.
For all you know, some one could have drilled out the jets in carb thinking theore fuel it gets, the faster it will go.
Hopefully, the only problem is it set too long and it's the simple obvious. Bad fuel

LoL, I'm definitely brave and I have some mechanical background just not with motorcycles...yet. This bike only had 15,700 miles on it when I got it, I always wanted a Fatboy and it spoke to me. I ordered new carb and intake gaskets thinking it might be one of those leaking but beyond that I'm at a loss. I was also thinking maybe a plug wire went bad. It's just funny this all started after changing the plugs. I didn't get a chance to pull the new plugs yet. I'll try to do that after work tonight.
Then my next suggestion would be to do as Ranger suggested and check for a leak at the manifold. You may have moved the carb just enough to cause one when you were swapping out the air cleaners.
If you have a can of WD40 you can do a quick check for leaks. Start the bike and spray some WD on the manifold where the carb mounts to it and where it connects to the heads. If there is a leak, the RPM will jump and youll smell it coming out the exhaust.
