I accidentally scuffed the top of the side bag on my 2021 Heritage Classic. My sneaker scuffed it even though I had just coated the bag with 303 protectant. Is there a procedure to remove the scuff?

Leather or vinyl? If leather, use some leather protectorate, if vinyl, use a hair dryer or heat gun on low and put a little heat on it, not much just keep it moving, then put some vinyl then put some 303 on it, try more 303 first as that looks like white from your sneaker.

It also looks to me like the white from the shoe. I would try using a diluted APC and microfiber cloth and maybe it will wipe off with some scrubbing. If it comes out coat the bags with Doc Baileys leather black.
It does look white but it's from a black sneaker. I think the surface is scratched. I tried scrubbing with a rough cotton cloth and 303 but it made very little difference. Maybe sitting in the sun over the Summer will minimize it, I hope.
