I have the same setup but with 49mm forks and Race Tech springs, I don't know if it's the same for 39mm so I would give Race Tech a call and ask to be sure. But for my forks they told me to fully extend the fork,drop in the intiminator valve and spring then measure the distance from the top of the spring to the top of the fork and record that number. Then measure the difference in your stock cap and RSD preload adjusters(backed all the way out) and subtract that difference from the recorded number and add 10mm and that will get set up at 0 preload and you can adjust on the RSD adjusters from there. Like I said this is how they told me to set up my 49mm forks so I would call and double check to be sure.
I know you are running Traxxion springs, but it should be the same. My Race Tech springs were a lot shorter than my stock springs also. One is progressive wound and one is single rate so they aren't gonna be the same.
