Is the vibration only felt through the bars?

What bars and grips are you running?

Initially it was just the bars, but since the 95 kit I am getting a lot through the pegs as well.
The bars are the buckhorn that probably came stock. And I had the nostalgic grips put on when I bought the bike...had been thinking about getting some iso grips.

I've had my 2006 SG since new and it just vibrates like crazy no matter what I've done to it. Around town it is OK, but get out on the road in 6th at 70 or so and this thing will have you thinking you were crammed into a red ant hill. 5th gear is better, but still dang tingly. The bike only has 12,500 miles and the missus refuses to get on it (backrest vibrates at all rpm).

I don't think they were lying to you. If they genuinely felt that a dyno run would fix it, they would just tell you the dyno was down, because they'd love to take your money for a dyno run when it's back up. My suspicion, if the vibration really is excessive, is that you need to do the full alignment.

Sounds like it might be a combination of tune and mount. I would consider getting a Vibra Technics Predator mount. Have you looked into those? Had one on my last bike when the stock mount went bad, made an immediate difference.

When that stock mount went out on my 06 WG, I did the Predator mount and a PV tuner and I felt it smoothed it out a lot. Not the cheapest option, but it was effective.

Have you looked at doing the procedure laid out in the Service Bulletin,i posted earlier in the thread, our 07 Dyna was chronic & doing the whole procedure made a massive difference.

I had excessive vibration throughout the whole rpm range. 5th gear was fine, but 6th gear just felt wrong at 70mph.
Got an FP3 and did a couple auto-tune sessions-- completely transformed the bike. Now I am curious what a real dyno tune can do.
