So i have an 08 fxd that i put a switchback rear fender on and am running just a light bar for run/turn/stop. Problem is i have only 3 wires coming from the taillights ( black/purple/blue) which im guessing is run/turn/ground? and 4 wires from the harness, running/turn/stop/ground
How can i make this work ?

without looking at a wiring diagram and based on what I have seen before, I am thinking that the violet wires are turn signals and they plug into the rear tail light assembly, the blue wire is brake, and the black wire is ground..you would need to track the turn signal wires back to the fender harness connector to determine left and right. I do not know how you would make this kind of setup work without a module.
Purple and blue will be your turns/stop as stated above. You will have to figure out which side is which. You need tail light wire though, so something sounds "wrong" with the tail light you are talking about. Pics? Model number? Is it truly a multi function unit? You need 4 circuits to make this work, unless the assembly grounds through the housing.
Do same for the light pigtail (specifically identify GND)
Then with a little trial and error temporary connecting - figure it out

side note
If your harness is as bastardize as you say - make sure you are soldering whatever connections..., then heat shrinking..., then tapping for added rub resistance
Intermittent electrical issues are a special sort of hell..., and poor connections are the quickest way to that hell imaginable
As said what your giving us doesn't makes sense.
What "light bar" and how many wires does it have?
What "tail light" or does tail light and light bar mean the same thing?
The 4 wire harness has two wires the same color,, you need to use pin#1 for domestic.
Your signal wires are isolated,, what "harness" are you working with? The main coming from under the seat?
I have the book for an 09,, not that much changed,, get me some straight info and I can probably help.

So if I follow this correctly, the light bar you are using has the three wires on it (black/purple/blue), is that correct? Where did the light bar come from originally? The four wires you mentioned, what colors are they? I will look at the wiring schematic for your bike and see if I can help you figure this out, just need to verify what we are working with.

The light bar is from a '13 streetglide , it has 3 wires from each light (purple, blue,black) black im asummimg is a ground. The bulbs are dual filament in it
I'll have to double check the wire colors from the harness, i know one side is black, blue, blue/brown tracer and blue w/red tracer, harness part number is 69200424a
