Stock sells, everything else sits. It's not just the modifications, it's what you routinely find as a result of the modifications that's undesirable. I'm not saying it's true in this case, but many times, modification work is rife with evidence that the previous owner should have never picked up a tool. Being a 2006 isn't helping you either. The whole no dowel pins in the primary and trans case is a hindrance to some buyers.
