I feel confident that something is loose - we just need to figure out what it is. I seriously doubt that it is something in your engine (but not gonna bet my paycheck on it!!)
Next time your hear it reach back and grab the left side cover (opposite of the battery cover). While you are at it try the battery cover too, though it is usually the left side.
Lets try to go at this via process of elimination.
Visit the rockerlocker or rockout web sites and there a short presentation video that will give you an idea what's going on with HD engineering.
I looked at the rockout website and I like the product. I just can't decide if I should do it now or wait until this winter because I would like to do some engine work. If the noise is not something causing a lot of damage I will probably wait.

I agree. I will check both covers, right and left side. So far I have checked exhaust manifold bolts, exhaust clamps, handlebar riser clamp, gas cap, gas tank bolts, shift linkage, passenger pegs, and the chrome cap on the neck bolt.
Well I have checked everything that has been mentioned for the possible rattle and then moved on to checking everything I could see. Nothing is loose and the sound still remains. One day I may find it but I am pretty sure it is in the rockers. I could order a set of rockouts but I've been planning to put in a 124" this winter so I'll just put up with the annoying sound until then.
Try taking your heat shields completely off and see if it still rattles. Even if they are tight, if they aren't exactly lined up perfect they will rattle. It took me 10+ tries of readjusting them before they wouldn't rattle. *knock on wood*
If they start rattling again I'm replacing my entire exhaust buahahaha.
I don't have any heat shields on my exhaust. Took them off a while back. I did find the rattle though. I'm a little embarrassed to say it was the passenger peg that I had tightened a little too much. I checked that thing and just kept tightening it, turns out it should have been a little looser. And here I was convinced it was coming from the front of the bike.
