Had SE muffls on it and it ran great without changing anything. Tried some louder pipe, too loud and put the SEs back on. Now, it feels like I'm running on one cylinder. Don't even want to ride it.

There is an alternative to a $400 tuner. Nightrider.com has EXCITED WIRES. I had them on my 07 before I converted to a CV40 carb. Cost $100 to $150, plug n play. Simple, cost effective AND it works. They go inline with the o2 sensors and chasnge the A/F Ratio from 14.6:1 to 14.2:1. Not a drastic change but seat of the pants is a big improvement. You will still have white coloring on your plugs.

Sounds like an exhaust leak. Did you use new gaskets when you swapped pipes?
Like any trouble shooting....look at what the last thing you did to the bike before the problem. And work backwards...
