You'll have to forgive me as I'm a little rusty when it comes to dynas. I am picking up a 2014 fat bob project from a close friend who is tired of it sitting in his garage. It had a transmission failure a few years ago and hes no mechanic. My question there in lies as I get ready to parts search: did they change anything major on the 6 speed dyna transmission from 06-17? For when I start the ebay searching.
The core 6-speed transmission is basically the same from '06 to '17. You're safe searching for any of those years. The main differences are in the primary drive and clutch setup. For a '14, you'll want a transmission from a 2007 or later model to ensure the right spline count for your clutch. Just make sure you get one from another Twin Cam 96ci/103ci bike.

Technically OP probably wants a tranny from a 08 or later. They they changed the mainshaft to take add a small step to stop the inner primary bearing from walking in.. IIRC they also used strightcut 5th gear in the early trannies. Not sure when they made that switch tho.. might have been 09 or 10.
Thank you both for your input. I cant remember the exact details of the problem, I want to say 2nd gear just gave out. I know the case stayed intact. Here's to hoping for simple fixes.

For an upgrade, an '08 or later transmission is the way to go.
The key change in 2008 was the mainshaft modification that prevents the inner primary bearing from walking out.
The switch from helical-cut to straight-cut 5th gear happened later, in the 2012 model year. So an '08-'11 trans has the better mainshaft but still the helical 5th gear.

Bummer about second gear. Hopefully it's just a shift fork or a simple gear swap and you don't need a whole new transmission. Good luck with the teardown.

You want a 2010 and newer transmission. 2007 thru 2009 had the straight cut 5th gear as Max stated. There's a really good chance that with the straight cut 5th gear in a later model bike, the speedometer will not be correct. HD has an upgrade software for the 2007 to 2009 bikes when using a 2010 and newer transmission. The software updates the way that the 5th gear is read. I'm not sure they will downgrade a 2010 and newer ECM to use he older transmission. So just stick to 2010 and newer.
