In my experience, if I cannot make up my mind what to buy it usually means that I haven't yet found what I really want..
I've been in the same situation. I bought my last bike just over two years ago. I had been looking for months and couldn't make up my mind what to buy. One day I visited my local stealer to buy a new neck scarf. As soon as I walked in I saw a bike sitting in a row of others. It was like a puppy in a pet shop jumping up at me. I knew within a few minutes that I'd found the right bike for me without really understanding why.
Don't be in too much of a hurry. Before long you'll find the bike that you really want. It may not be one that you've already considered. It will probably be more expensive but that's how it works.
Rounder - have you ridden both bikes yet? Can't get too much info just looking (although I understand that's an important part of the decision too). And what Steve just wrote are all good points and my experience also. Enjoy the process! If it were me I definitely would shop around, check out '07 leftovers at various dealers and don't be afraid to sit down and haggle with them and walk away if they don't match your budget. Doesn't cost anything but time and who knows? But I definitely would swing towards the '07 or '08 - make it new, make it yours!
Spoke wheels are no concern. I would buy the bike I realy wanted. Sounds like you truely want the Wide Glide.
I would not be afraid of the mileage either.

The styling of the older wideglides speaks to me. The 100 year anniversary in black and silver is my favorite. They changed the location of the rear fender supports and in my humble opinion it does not look as good on the new wideglide. (but looks better on the other fenders). If these bike show consistent reliablity at 18k as they are when almost new then i'm gonna be all in.
Buy what you want and what you are comfortable with. I know too many people, myself included who bought something other than what they wanted, only to regret it later.
At the stealer and sat on a fatboy.... wrench in the works. Think I much prefer the wideglide over the Superglide in terms of off the rack comfort. Gonna start to look at some pre-owned Fatboys they have a real bad-azz feel to them. Yeah I know I'm all over the place. That is what this research is for.
