Had a indy swap my spacers around on my WG when installing a new tire. The top 1/2" of the rotor was scraping on the caliper body! Look at your brake pads. If you can see way more of one pad than the other side, thats probably what they have done.

i have your wheel on my 05... the clearances are tight to the fork lower...mine is definately centered between the fork tubes...the spacers are such that the one on the throttle side of the bike is almost just a washer and the one on the clutch side is much bigger...The indy may haved used the wrong size spacers...
when I take the wheel off the forks spread apart a little.. it is possible that he did put a larger spacer in on the throttle side and when tightened it did not line the wheel up correctly... hope this helps...

the stock spacers are very cheap to buy you may just want to get them and install....
remember thin one on the throttle side and thick one on the clutch side..
