I was wondering when I should get the second service done, the reason being, its almost 9 months since 1000 mile service( first ) and I’m currently at 3500 miles. I think 9 months of OF-n-ON city driving takes its toll. So, can I schedule my second service before 5000 miles? Has anybody done this before?

Change the engine oil along with the filter. My guess is the trans and primary will be good till 5000mi but the engine will pay you back for keeping the oil clean.
You don't have to have an official service until 5k miles. Just change the fluids - mainly the engine oil and primary oil. Tranny should be good until 5k. Check around the bike for things being tight as they should and check clutch adjustment.
I did the first at 1K, then 6K, 11K, 16K. First 2 the dealer did and never again. I went with synthetic on the last service I did. I think it cost me 75.00 for plugs, oil, filter, gasket and all the o-rings. I did not do any engine oil services in between, but if I did I would just do the filter and just top it off.

Did engine oil and filter at 500, dealer at 1K, full fluid/filter change at 1.5k, full fluid and filter change at 5K, full fluid and filter change at 8.5K..... currently where I'm at. I change it whenever I feel it would be a good time... depends on the weather and driving conditions.
If it's been 6 months and you haven't reached your mileage service mark, change them all anyway.... and get out and ride more
