If you can, put your front straps around the risers and pull the bike into the shoe. Then cover it so nobody can see the disservice you're doing to your bike.
Hmm...adding a rag between the strap and the tree would have me worried. What if the rag shifts...blows out..then you have a loose strap. I've just run the tie-down around the fork tube at the lower tree. It doesn't mark, scratch or damage the aluminum unless you have large debris (metal shavings,etc) embedded in the nylon.

When I served in the NLD Airmobile Brigade we learned how to prepare heli air lift loads and always used protective felt around straps where they hit sharp or cornered edges, so it became sort of a "second nature" and I adopted this way of working when trailering my bike.
I used the rag in order to prevent the strap being sqeezed into the 90 degree corner of the tripple tree and the fork tube.
Nowadays I use protective tubing, made out of isolation tubing (see pics attached)
