My 06 Bob just doesn't like 6th gear under 60 + mph. It'll pull OK, but it doesn't smooth out till about 65 and up. It got better with SE pipes - gave it a smoother low end.
tell you what, I think vibration in a certain rpm range is more in the tune of the bike than the motor mount. see your pipes have reversion and at certain rpm's can cause additional vibrations.
I have removed quite a bit of vibration from my ride by:
A. Getting a different tune. The stage.1 MoCo download made my ride shake like crazy.
B. Performing the vehicle alignment procedure in the service manual.
C. Removing the pre-load from the front motor mount.
One other thing... she really shakes and vibrates when it's cold outside... doesn't start to really smooth out until about 50degrees. Which is both oil viscosity and air density (tune).

I was told not to go to 6th gear until 65. it lugs the engine a bit
Before you go to any trouble, try this. Run it up to 55 before shifting into 5th. Then hold 5th until at least 70.
I've got about 400 miles since I bought an 07 Street Bob about a month ago. Noticed today (now that I'm getting familiar with how it likes to run) that the bike vibrates noticeably when you lug the engine down. Without a tach it becomes a sense of feel and hearing to know when to shift.
Mine definitely doesn't like 6th below 70 or 5th below 55. Vibration in all cases is more noticeable if my feet are on the highway pegs.
My 09 touring bike is clearly set up and geared differently. I can hit 6th on that anywhere above 60 and keep the engine above 2k rpms.
