I've had both the 88 Twin Cam and now ride a 96 CID Twin Cam. They are as alike as two peas in a pod as far as performance. When you put the Stage 1 on them the 96 might have a slight edge but not much. The EPA stuff dulled down a lot of performance so they have had to increase the CID to keep the performance up to snuff.
The 96 is both bored and stroked compared to the 88. I'm very fond of that overdrive even though I rarely get to use it to full effect here. On the mainland trips, it's great.

I think they had to add a little displacement because the Japanese V-Twins, well for them, a 1584cc/96 inch engine is now pretty much a middle-weight and most of them will flat run circles around stock air cooled Harleys, 'cept for maybe the XR1200; whether the Jap V-twin be air cooled or not.

Negative ghostrider ... both 88 and 96 come with 3-3/4" bore

I disagree; stroked, yes. bored, no. the 96 has the same bore size as the 88, the only difference cubic inch-wise is the stroker crank. If you put the next bigger pistons in a 96" it becomes a 103 and the 88 becomes a 95".
I've run my '06 95" hard for 30K miles and wouldn't trade for a 96" or a 103" for any particular reason.
Technically, the 88" which has a 4" stroke, will wind up faster than a 96" turning on a 4 3/8" flywheel....
The '06 got a lot of things right, with the first year self-adjusting primary chain tensioner, the hydraulic cam chain tensioners, the roller bearing cam chains, the six speed transmission, the new frame design, it a great platform.
