If you had no code for the rear injector wire the pc3 is why. Which makes sense due to it changing pulse times.
If one takes the pc3 out of the equation it would be found rather quickly.

I didn't know that. The bike never kicked any codes relating to this problem. I did cut the wires and splice in a new section with some new pins in the old injector plugs today. I left a little extra slack for engine vibes, and covered the wires and splices in heat shrink. It runs much better now.
It had 14,000 on it when I bought it, it now has 22,000 miles.
Over the last 3 months/4000 miles, my bike has had an intermittent sputtering issue when it is at operating temp (never does it cold). It kind feels like it is running out of gas or cutting out, and I notice it most at 60+ MPH, but it does do it a lower speeds and across all RPM ranges. When it sputters, if I give it some throttle it will pull out of it and run fine, but as soon as I go back to cruising it will begin to sputter again. The frustrating thing is that it doesn't always do it.
It has never died, and it is not kicking any codes. It did kick a code when the PCIII got wet, but I cleared that almost 1000 miles ago, and no codes have come back.
I have checked all electrical connections multiple times, they are good. The PCIII connections are not wet (I have had that problem too). I had a hole in the tube between the filter and the pump, so I replaced the filter, pump and the line down to the quick connect on the bottom of the tank. This seemed like it did the trick, but it has been acting up again the last couple of days, and now it will sputter even when the tank is full. Like I said, the problem comes and goes, so its hard to tell if what I do is actually making a difference or not.
I don't know if this has been said...Try unhooking your PCIII...See what that does....They have been known to go bad....

Good to hear you fixed it. I learned something too, that the PCIII keeps the code for injector High/Low exempt. Had this same problem with my bike. I even ohmed the wires while wiggling no issue found. Was running a TCFI IID, similar to a Tmax as in full ecu change out. It did not monitor injector's either. When I reinstalled the original ecu it picked a code for the rear injector, swapped injectors front/rear and again rear injector. Found a broken wire inside the connector. Repaired as you did and been great ever since.
I would have mentioned this but didn't figure the PCIII would have messed with the code but it does and makes sense why it does.
I know this is kind of an old post...
I thought I'd add that wire harness issues still seem to be prevalent. Yours seemed to have turned out to be injector wiring, but, I JUST purchased a 2013 FXDWG that had the exact same issues. However, mine died on me a few times. Including leaving the dealership after purchase... twice. It's been a week and a half there and they just got a new harness in yesterday. I'll find out today or tomorrow if they were correct in finding the cause. I didn't even get a quarter tank of fuel through before returning twice to the dealership. I've rode the rental more than my new bike. The techs have rode my new bike more than me.
Anyways, if you're still having that issue maybe my result will help you out. I'll keep folks posted.
