Some people have lowered there frond-end tubes by 3/8th's an inch in the trees, which has compensated the shorter rear shocks and the trail angle...........

Changing back to the longer stock shocks and having the problem go away, points to the fact that you are changing the steering geometery (the trail) by lowering the rear end of your bike.
Do yourself a favor do some research on "Motorcycle rake and trail".
There are a lot of good sites that explain how rake and trail effect the handeling of a motorcycle.
Okay, I went back to stock shocks and went for a ride. It fixed the problem. I am wondering is it the progressive shocks being 11" compared to stock 12.6" or being the HD version causing the issue. Maybe a true-trak would fix it so I can go back to the more slammed look.
True track is for rear wheel wobble. By lowering your bike with the shorter shocks you changed the dynamics creating the front wheel to wobble.

i agree. slammed the rear on my wg with 11" progressives and had a horrible wobble so i dropped the front an inch and the problem went away. running 16 in apes here and no problem doing 100 today with my buddy who just got his road glide. rake and trail is a common thing most people overlook.
I have a 2009 Dyna Glide Custom. I added 16 inch apes and slammed the rear with progressive 412 11" shocks. My scoot has a horrible front end wobble when I turn in sweeping turns above 60 mph. The bars will rock back and forth and almosted layed her down. I tried new drop in front forks, screamin eagle fork oil, adjusting neck bearing, fallaway... and nothing is fixing the problem. Has anyone had the same issue and remedied it? Is the rear shock change the issue?

I have exactly the same bike: '09 FXDC Super Glide Custom, but all stock. By radically lowering only the rear, you have sufficiently imbalanced the steering geometry, destroying the handling. Lowering the front might help, but you will further reduce ground clearance and lean angles. If you must pursue this design you might wind up spending some dough trying various fixes and add-ons.
