i have a basket case on my hands. ive exhausted all venues. i bought a 05 fxdwg and a 06 fxdbi and mated the two.. the fxdwg frame motor and front end and the 06 wiring and efi. the bike will run on both cylinders for 7-10 sec and then starts missing. dtc is rear cyl missfire. backfires thru the efi too. ive changed the cps, checked the seal on the efi checked grounds twice and nothing has changed. does the 05 motor have something different on it that the 06 ecm wont read? do i need to get a 05 dyna ecm and eliminate the o2 sensors? ive called the stealership with no help. im hopeing i can get some here... thanks in advance

First of all, and don't take this the wrong way but there is an EFI forum. If you posted this there, perhaps you'd get more responses.
Often that kind of behaviour is due to fuel starvation. Have you checked the fuel pump? Might want to put a gauge in there and make sure you're getting enough pressure.
There are some minor wiring differences, which could mean slightly different sensors on the 05 motor, this is most likely why they are not working together.
This would also keep you from being able to use a 2005 ECM with the 2006 wiring harness.

When I installed the new set of tins, I also installed a new fuel pump. Ran great for a few months, then started having very similar symptoms as you describe. Re-installed the old fuel pump (after exhausting other possibilities) and all has been great.

When you say 06 wiring and efi does that mean all 06 wiring, ECM and sensors?
When you say backfires through the EFI does that mean through the intake? If backfires through the intake it is usually caused by a lean condition.
Did the 2006 bike run well before taking parts?
Best advice I have for you is diagnose the code you have for rear cylinder missfire. The 2006 Electrical manual should have a list of checks to perform. May have a bad coil or something else ignition related to the rear cylinder.
