you dont have to do a programmer and high flow intake. you can put the pipes on and it will be fine. but if you put a high flow intake on, then you want to put on a programmer of some sort. i wouldnt spend the $2500 at the stealership. i put a thunderheader, ness stage 1, and fuelpak on my bike for half the cost by doing it myself. its not rocket science. just follow the instructions and you'll be fine doing it yourself. save yourself the labor and buy something else for the bike.
This may be a stretch but the O2 sensors may be the issue.
I talked my dealer out of a set of pipes off of a 2012 FXDWG/FXDF to put on my 2007 wide glide. After removing the cat and getting a new brake rod I figured out the the newer pipes have a 10mm O2 sensor instead of the 18mm that I'm used to. I had a controller so no issues, but....
I'm not sure if there is a bushing or adapter that could be had to still use the sensors, and have them work correctly. I read a couple of posts the guys with newer bikes have done it, but maybe the OP's dealer sux.

.....and if you are going to fit a tuner/fuel pack make sure its suitable for 2012 machines as you have different electrical setup (Cabus) than earlier bikes.
