Intermittent rough running
Drove the next 500 miles never exceeding 2,000 rpm (as instructed by dealer) for break-in. Changed all lubricants (used 100% synthetic) at 500 miles and began 'normal' riding. Immediately experienced pretty severe vibration at 2,200 rpm (regardless of what gear I was in) and a much milder vibration again at 2,800 rpm. Spent the next two years going back and forth to dealer(s) with no resolution. Warranty ran out and was basically told there was nothing that could be done, the bike was ok.
What I am looking for now are some ideas/suggestions as to where the problem may be.
Here are the symptoms. The problem with the problem is that it is intermittent. When running well, it's sweet. Smooth, good throttle response and a pleasure to ride. When not running well, it sounds like it's only hitting on one cylinder or ignition or fuel is late and throttle gets little response until opened a considerable amount. Even then, it sounds like the engine is struggling and with two up, I find I need to downshift one or two gears. No indication of knock or pre-ignition. When running well, it'll pull a fairly steep grade in 6th gear even with two up
The problem does not seem to be temperature related; I can start a ride running fine and without anything different, starts running poorly and it may continue or begin running like it should.
My local HD parts guy thought it might be this add-on controller so I took it off. The symptoms are not as severe as they were but are still there.
I am at a loss as to what to do (other than get rid of the bike) as are three HD dealers but I'm hoping someone out there has some ideas.
Any thoughts or suggestions would be greatly appreciate.

I've been told the incorrect injectors were installed with the stage 1 so they were replaced. Same dealership also replaced engine mounts (different visit). Another dealer said it was tire pressure and steering stem bearing adjustment. In every case, I've made it clear the problem is rpm related NOT speed.
A fourth dealer (without seeing the bike) determined the problem was I needed to install a new module (an HD something or other) along with their expert tuning and for a mere $900, my problem would be resolved.
No mention of codes bt anyone.
Finally, the last word from the original dealer was that the Dyna engine/chassis is not as smooth as the bigger bikes...that's just the way it is.
