I believe it's different cylinder angles and the rear runs hotter.

Depends how much difference you are reading.

There is a difference between the two cylinders, was also on the carb bikes but you had little control over it.

Generally the rear cylinder runs a little richer to keep it cooler as the air flow to it is less.

If you have a large difference between the cylinders then it might be worth looking for a fault like the inlet seal, spark plug, etc.

Temperature at the rear cyl is higher, main reason being that it is hidden by the front cyl. And maybe, don't quote me on this, but the rear cyl fires a split second later than the front.

You can do this with most programming tuners (TTS, SEPST, etc). Its just that its usually done with one AFR table and then the difference in fueling is adjusted in the cylinder-specific VE tables.

This is one of the nice differences between carb and EFI, of course. With a carb you throw the fuel in the manifold and it, hopefully, gets split evenly between the cylinders. With sequential port fuel injection, each cylinder has its own injectors near the intake valves.
