Default Security System Won't Allow 07 Dyna To Start

Last fall I left my key/lights on overnight and killed my battery. I removed and charged the battery, which fixed the immediate problem, but I've had intermittent security trouble ever since. The bike doesn't seem to recognize the fob, and will allow me to turn on the ignition (I hear the fuel pump priming) but will not allow me to fire the starter. Then, sometimes, after endless attempts, it will start right up like nothing ever happened. The whole time this is happening the red key light is flashing. I've tried the factory override code (31313), but to no avail. I will call the dealer where I bought it (used) and see if they have the code, but I highly doubt it. I refuse to believe that this is not related to the battery dying, as that would be an enormous coincidence. So far none of the voluminous threads on this issue have produced an answer, so I'm hoping someone out there can help me!
The bike is an '07 Dyna Street Bob (FXDB).

Have you tried a new battery in the FOB? Even if that doesn't help, a working FOB is needed to check the override code.

I'll try a new FOB battery, but I still find it hard to believe that the FOB battery just so happened to die at the same exact time that I killed the bike battery. That's way too much of a coincidence.

From what you say, it had been going bad for a while. At least you will have a fully charged Fob and can check to see what the override code is and then try that to start your scooter.

Well I put a new battery in the FOB, but the problem has gotten even more baffling. With the new FOB battery the bike fired right up. Can't imagine why the bike battery dying would kill the FOB battery, but what the Hell; it seemed to work so why question it. HOWEVER, I shut the bike off and tried to restart it and found I was right back where I started. Same security issue and now I KNOW the FOB battery is good. It seems I've got an 800 lb. paperweight because I left my key on overnight. Brilliant.

Did you try checking what the override code is, and then using it to start your scooter? Perhaps your FOB is bad, sometimes?
