I have a 2008 softail deluxe 96ci. having charging problems. everything I see on you tube about checking the stator is for a 2 prong plug. My stator to regulator has 3 prongs. So how do you check the stator with 3 prongs? Also, does it matter which way the stator plug gets plugged back into the regulator, for there is no way it shows it only goes one way? Ok, I fully charged my battery & tested it, around 12.5 volts reved the engine & volts barley moved. So I replaced regulator, checked battery with engine running, putting out about 14.5-15 volts, GOOD. took bike out for about an hour ride, shut bike & wouldn't restart, just clicked! Got bike home battery was down to about 11 volts. Charged battery, started bike, putting out around 13.5-14 volts. BAFFLED!

I think you have a battery that is not holding a charge. Take it and have it load tested, but I think you will find it's time for a new one.

Stator has likely go an intermittent short to ground.. Tests for 3 phase alternators (3 wire) are the same as single phase (2 wire). Continuity between all 3 leads and open to ground.. Position of how the wires go into the regulator don't make any difference.

Replace the battery... Not likely a bike that new would have a charging issue. If so it's rare unless there's a bunch of miles on it with big amounts of light accessories added. Battery is most commonly the culprit.
