I have an 80 ci EVO with only 24k miles on it
runs great but flywheels are slightly out of
true. I miss that smooth feeling my FXD
had so I am sending bottom end in
in to get trued and new bearings etc .My question is,
is it ok to touch cylinders up with a hone
and leave the existing rings on ? I have other
bikes I ride as well and it will probably take
me 5 years to put another 25 k on this bike.

You can pull cylinders and pistons without completely removing pistons from cylinders. Pull cylinders up enough to access pin circlip leaving rings still inside. Remove circlip and pin, keep pistons in cylinders.
If for some reason piston rings come out, put them back in. Honing not necessary unless replacing rings. More likely to create problems on low mileage motor
