Any chance those are V&H Dresser duals? I ask, because those are 1.5"ID from exhaust port to muffler inlet, made initially for 80" baggers- not big enough to support a 45% larger engine on the big end.
My OEM 110 heads, off an 08, were a little over 95cc from Harley. But only just a little. OP is reusing his original 110 heads but with 0.030 head gasket. Harley 117 bolt on kit 9.9:1 pistons he referred to would be flat top with stock thickness gasket. Unless there's more to the story

With that I'm coming out at 9.32:1 corrected 193 PSI CCP.
Sounds a bit more logical..
Even with no head work I would think with that compression and that cam you should still be getting as stated earlier by another member one to one horsepower to a cubic inch..

I agree with possibly tune and definitely more than an exhaust.
Here are several 117" builds with TMan 625 cam possibly to get idea of what an average 117" should produce.

Not sure about SE heads; there are several versions. The very early SE heads had 76cc chambers; basically OEM head with a .050" cut. Twin cam heads are 85-86cc although I have seen them cc at 89.
I think there are several now that believe there is something wrong with the build or the tune that has to be adressed before changing cams, pistons, etc.
98/112 isn't much better than stage 2 103 numbers. Knowing first hand how a tuner at some dealerships lack any real knowledge in how to tune, I would take it elsewhere to be tuned first. Could the timing tables be posted? I had a tuner at a dealership never touch the timing. He ran a map for SE 204s. I was running S&S 570s. When I questioned him he told me they don't mess with timing unless it pings. That's not tuning a bike.
That said, while the choice in exhaust here isn't the greatest, top end hp isn't generally where TDs suck this bad. So blaming the exhaust without knowing anything about it would be premature.
Although I suppose too small of head pipes or baffles could hurt hp. Maybe crushed gaskets choking it up at the heads?
Unmodified: 99-05 TC heads are usually around 83cc, 06-17 96/103 heads 86cc, 103 CVO heads 98cc, 110 CVO heads 95cc.
What the OP has should be a no drama, reliable as a bowling ball, go ride the wheels off of it, kind of build. If you want higher numbers, then a compression bump or cam swap is in your future...
