That noise is not one I have ever heard before but does not sound like contact between components. I would like to see a video of holding the throttle open instead of just a quick twist and see how the noise presents.
Sounds like that was the exhaust. I assume you just turned it off. You bike does have throttle by electric wire. It has the ability if you let off throttle fast, it will feather some additional air to lean that over rich mixture left in intake. Very noticeable in cars with an automatic and easy to see.
That just could be the odd noise in your previous clip. The butterfly shutter off it's stop.
Next time your biping throttle, watch it drop to idle and then reve maybe a hundred back up on its own. On a manual transmission, it only going to do it in neutral or clutch in.
Harley's system may not be capable but very new bikes have OB2 capabilities with the adapter plug.

If you ride the bike and open the throttle hard for a short time, say second or third do you hear the sound? You can try using a candle or some other small flame and move it around the headgasket without burning anything.. When you hear the sound does the flame flicker?
Another thing that I forget about is the compression release. It may be loose. About the only way to check that is possibly stuff rags around it and see if the noise quiets down.

The only time that I notice the noise is when the bike comes to idle. So no matter the gear if I pull the clutch in and let it come to idle RPM I head the noise.
Makes me wonder if the idle is just to low and the engine is struggling for a brief moment. But then again I'm no mechanic so.

If you are simply talking about the slight whine as the motor returns to idle. Don't worry about it.. It's counter balancer gears. The softails have it worse since they have 2 counter balancers.
