When I was having my stalling problem that little boot had dry rotted in several places.
I couldn't see it until I removed the boot.
After I replaced it my stalling problems went away.

That lil boot can have a small slice in it and cause a problem.
That boot is there to keep dirt out so the housing doesn't get worn out where the shaft goes through. Maybe your accelerator pump diaphragm is shot or there's a spring and check ball issue..

Few yrs back I had a problem with my bike not idling and was getting worse to the point of stalling. THC, told me to change the rubber boot on the accelerator rod. I changed the boot and problem solved. Boot had very small slit in it that I could not see until I started investigating it. THANKS AGAIN THC.

When I had my problem the accelerator pump diaphragm was fine as was the spring and check ball.
The only problem I found was dry rot in that boot and once changed the problem went away.
I have a new bellows seal (the black boot) and 98hotrodfatboy is nice enough to send me a new mechanical advance coming to play with those. When I get home from vacation I am going to play with the jets too. We shall see. Ill take a look at the throttle shaft for wear while its apart and run a compression test.

Instead of changing everything at once and then not know what fixed the stalling.. Please try the easy bellows boot first and see if that fixed it. Then try the next thing so you know what fixed it.
This is probably a stupid question- but where do you have idle set at? Have you tried raising idle speed a little? I followed your motor install- id like to see you enjoy it!
I dont have a tach so its just kinda guessing. But I would say 1000-1100. I tried it on the faster side and it still stalls out of the blue. Unless like I explained I have the ignition advanced a little
i'm new to the site and this thread so forgive me if this was covered... but reading the last few posts on this it came to my mind to maybe check the cylinders and manifold for leaks with some starting fluid or wd40.. good luck this would drive me nuts..
