I have a 1999 fat boy softail that runs great but the battery has been dying quickly. I just bought a new one and its starting fine but I know its going.to keep happening. Any ideas on what it could be?
Like others have stated, you will find your issue while going through the charging system check in the sticky. It's a good process to learn.
On that subject, what brand battery was the previous, and how old was it? How quick was quickly? Did it get charged up after you ran it? What new battery did you buy? These are the things you have to pay attention to.
There are many brands of batteries on the market. All I can say is buy a reputable one, and don't go cheap. I have a Deka battery built by East Penn. Deka used to make the battery for H-D. The particular one is 4 years old and going, and I live and ride in Phoenix. Heat is one of the killers of batteries. Don't go buying a battery that is $60 from various eastern countries. They will last you about 6 months. Don't ask me how I know. :-)

Remember when batteries where $10 from your local Indy and you bought a new one every season!?!?!??!?! Not sure if those were the good old days or not.
Ehh...I dunno...but seriously from experience, I have ran m cycle batteries ten years, and thats probably 5 years too long. What happens is, they get where they wont charge,and they are always dead,in the end you will get tired of jumping the bike and the weak crank. OP, think about how old thebattery is, and verify it passes a "load test" if not replace it and quit chasing ghosts. If the battery is good, you need to look for "parasitic drain" or "parasitic load" on your system.

my 99 FLSTC does the same---I have to disconnect the VR every time I stop for any period of time...like overnite. I put up with it. My indies can't fix it---I'll keep subscribed to this..........
What have they tried?
Have you gone through the diagnostic procedure in the sticky? My guess is you've got a bad stator.

The sticky by Dr Hess is excellent and I highly recommend it.
But, there is one more thing to check as far as the regulator and it may explain the above problem:
With everything properly connected, remove the regulator to stator plug at the engine case. With a test light or preferably a meter, check each regulator pin to a ground for voltage. Any voltage on either of those pins indicates a bad regulator. They will often still charge, but will certainly discharge the battery when it's not running.
