No, It's the same. Well, if anything, it's more intense. If I rev it to 4k with the clutch pulled in or in neutral, it buzzes so much my mirror falls down.
Clutch in (disconnecting the drive train essentially,) and vibrates equal to (or worse) than when you're hooked up, points back to an engine issue (IMO.) New bushings / motor mounts and the top mount was 'neutral; when you bolted it up? There's not much else to look at (and you've done pretty much everything else to remedy it.)
What am I looking for with the chain? I've had it on and off, and it seems ok. Most of the symptoms I have point to the primary, but I haven't found a smoking gun, yet.
You put a new hub recently and vibration kicks up, tells me the pitch or teeth pocket profile and the chain don't match anymore. Old stretched chain and new sharp pockets on the hub. At 39K I'd change it just because at this point.
There's a procedure but I pull the chain stretch it out flat, hold both ends then twist outward to see how much arch you get in the middle, you get more than 5/8" on the shorter FXR chains toss it. Inspect closely you'll probably find some cracked or broken rollers on the links too.

Have you tried (temporarily) running the front motor mount bolt 'looser' than the recommended 35 to 45 ft/lbs to further isolate the frame? Easy test...Come to think of it, Who's front motor mount is it? The early stock last forever but take hundreds of miles to break in.
