I have a 2006 Ultra Classic with a 88" engine in it and i just bought a 2009 Ultra Classic with a 96" in it. I upgraded the 96" to a 103" stage 2 and I have the cylinders, pistons and cams from the upgrade. My questions is will this stuff fit my 2006 88" so i can upgrade it. Any help will be appreciated...

NO they won't work the 88" and the 96" share the same piston and cylinder size the difference is the crank. The 88" has a 4" stroke and piston size of 3.750 and the 96" has the same size piston with a 4.375 stroke crank. When you went to the 103 the piston size is now 3.875.
send those cylinders out to get bored to 95 or 98 . 95 would be cheaper because you can go with cast pistons. . send your heads out and get them ported.
turn your 88 to a 95.
