Use a rotating motion the same time you try and push them in. This slightly reduces it's dia from it's effect on the weave. It might be direction sensitive , so try both directions to see which works best.This should get you flush to the head or a bit more. Pipe install with push it in the rest of the way, or a socket will work too. Straight in never worked for me and once slightly deformed you need to use your fingers to reshape it for the next attempt.

Got a SE race tuner, Vance And Hines shortshots and SE air cleaner, runs pretty fast for Harley without major mods. I was puting a chrome rear brake lever on it, that's what led to this problem. I noticed one exhaust nut was kinda lose, no leak though. As new as yours is maybe you can just tighten the manifold flanges unless you've blown out the gasket.
Well, I got the rear one in by rotating until I found best fit, then tapped on it with the wooden but of a hammer until I could start nuts and know they weren't cross threaded. It wasn't completely flush with head though. It was wanting to get too banged up as it was. I'll probably have to finesse my torquing though as it may reach the numbers and not be pulled all the way in. I'll be careful and listen for leaks......Gotta go to a union meeting so I'll fight the other one tomorrow.....I would have never thought that this would turn into this much work......It's the air cooled thing......I guess, I don't really know....If anyone thinks I may be screwing up trying to let tightening pipe pull it in, let me know please and thanks to you all for the input....type at ya tommorrow.
There are better exhaust gaskets available; like the Cometic composite or the SS ones. Novello makes a soft copper gasket that is a nice piece of hardware. The problem with the H-D "crush" gaskets is that sometimes they "crush" into the exhaust port and interfere with exhaust gas flow.
Having said that, you shouldn't be having a problem installing them. Are you sure you have the correct gasket? The TC96 exhaust port is larger than the TC88 exhaust port and it would be a real PITA to try and push a TC88 exhasut gasket into a TC96 exhaust port.
