Question intake manifold alignment question. LEAKS!

I've started tearing my bike down for the 95 build. I had hoped it wouldn't take long, but I only have about 2 hours a day to play with it because of all the OT we have at work. Anyway, I pulled the tank off today and loosened the intake. I bought one of the intake alignment tools from HD (for cheap). I've had issues with intake leaks for a while, now, so for kicks, I thought I'd see how well it lines up with the intake as it is mounted. It turns out - not well! My backing plate (an SE model 29478-05A) holds the intake about 3/4" off of where the tool places it. I never had a problem with leaks until I replaced a cracked ness backplate with the SE part, and I suspected that may have been it before, but now what? Is that far enough that the seals won't squeeze tight on the heads? How do I make sure I can get something that fits?? This plate came as part of a stage 2 kit from Zippers performance. Anybody else had a problem like this?

Can somebody confirm that this is the right part for a 2006 EFI 88b?

Put the manifold on and finger tight before you torque down your heads when you reassemble. Everything has a little play in it and this way will line things up.
