I have an 02 Heritage with a stock 88ci motor but it has a 510c cam from S&S, and 45mm Mikuni carb and Thunderheaders soon to be RB Racing 2-1 pipes. The motor is pushing 48,000 miles and I want to build it up. What choices do I have in the Stage II area? I know the topic has been discussed lots but it might be fun to go through it all over again. . .

We would bore that to 98", and use either our Stage II or Stage II Head.

A set of S&S lifters would be a good idea at this time, with that mileage.

No bottom end work required for 98" motor, assuming runout is within spec.
Suggested head work would depend on the cams you choose.
Cams that you choose would depend upon your riding style.
Do you ride with the bike loaded down for trips, no passengers or gear at all, highway riding or streetlight to streetlight? You need to determine how to best build the motor to meet the needs of your specific riding style.
Are you going to do the work yourself or have someone else do it?
3-4k will go a long way if doing the work yourself.
We offer what we consider a 95ci Stage IV build. We have a few cam options but we find the S&S 570 to be a good fit for many riders in our area. We would use a 1550 piston, bore the cylinders, install new S&S tappets, and our silver bullet heads with a dyno tune for about $4K. We also highly recommend the SE Cam Plate/Oil Pump Kit which would put you @ about $4600.
While doing such an upgrade it is a good time to consider doing the Diamond Cut for your heads/cylinders as well as installing a Diamond Engineering Polished Stainless Steel Engine/Custom Transformation Kit.

ARE YOU INTENDING ON DOING THE WORK YOURSELF!!
If so, have somebody open up the intake side of your stock heads, the floor mainly, match port the intake manifold.
Have your cylinder rebored for SE 1550 cast 10.2 pistons, Crane 316-2 cams and a.030 head gasket. Adjustable pushrods along with your 45 mik and new exhaust should pick her up. Mine showed 93hp/98t without effecting mileage. The S&S lifters are a good idea along with new tensioners.
BEFORE you start anything, check crankshaft runout, its probably fine.
