Motor running rough

I have a 2013 Ultra Limited. I put on Vance and Hines Big Radius 2 into 2 pipes and stage one air breather kit this past Friday and took the bike into the dealer saturday for download and now the bike runs really rough at low speeds and idle. I can set the cruse at say 70 and it will surge or has a miss. once i throttle it, it responds and accelerates fairly well. In case I put the O2 sensors in the wrong pipe I have also swapped the O2 sensors from pipe to pipe and it really doesn't seem to matter. Not sure what the problem might be.
Any suggestions

The download is worthless, doesn't really do much. Sounds like your bike needs more fuel.
