I had that happen to me once riding my FXRS in a hellacious downpour. S&S Super E carb with K&N filter and S&S teardrop cover. When it'd start crapping out I could make it run better by pulling up the choke about halfway, then it'd catch and run andI'd open the choke back up and half a mile later it'd start sputtering again. This went on for 30 minutes or more before the rain finally slacked off a little. It's the only time I ever experienced that problem but I believe it was also the hardest rain I ever rode through.

A lot of us here run open air filters, personally, I've been running one for 2 years and have yet to experience any sputtering, even caught in a hellacious downpour. Could also be that something isn't properly bolted down and sealing right around the filter or backplate, just letting enough water in to cause the problem. You could try letting the bike idle and spraying a little WD-40 or carb cleaner around the manifold connections and backing plate, if the engine speed picks up, you have found your leak.
