I had the work done at a dealership, they said they did. There are balance weights on the new Rims
Maybe they left the old weights on and said they balanced who knows, but if the bike rode good before you took it in, its obviously the new tires out of balance. Had new front put one once and did not balance at the time, holy hell riding over 40 mph that thing would hop around and was a handful to ride.

Check the air pressure in your rear tire, it may be too high. Reduce it down a few pounds, go for a ride. Repeat until it feels right.
When I put my cast rims on the pressure was left at 42psi and the bike rode like ****. After a few test rides 38psi in the rear and 36psi in the front smoothed things out.
I ride with 38 psi in the back and 36-38 in the front.
I had the same problem before and after changing the tires and rims. If added new shocks also, the problem might be the need to adjust the shocks. It road like a dream when I picked it up in April this is a 2-3 week issue.
I saw a guy in front of me one day whose back end of his bike was "walking" around to the point I thought he might crash. When he stopped, I pulled up and asked if he was OK. It turns out his spokes were so loose, the wheel was barely connected to the hub. I know you said Fat Boy (solid wheels), but you also mentioned something about changing them. Are you on spokes now? Check it out...it was scary watching that guy ride.
