Yes, you can. Normally the engine computer adapts the injection to the backpressure of the exhausts by the sensors in the system. Consider in any way a considerable increasing of your fuel consumption, because the adaptions to be made are limited to the limits of the software installed. This engine software regulates the injection, timing and amount of fuel to be injected as a result of several indications of sensors, limited by the valve characteristiscs (valve timing and overlap, due to the choice of your camshaft). Yes, it won't harm the engine anymore (as it does in the first generation of injection) but it can harm your catalist in the exhausts (if factory-installed for environmental reasons) due to the enriched mixture of exhaust gases. This enrichment is caused by the increased speed of gasflow through the cylinders (flushing), not limited by the backpressure of the standard exhausts

What are you running for a tuner? You should be able to make adjustments for changing the exhaust output.

If the disc was incorporated for noise abatement you shouldn't have a problem. On the other hand if the disc is there for back pressure to help scavenge the exhaust gases through the exhaust system and you removed the means of back pressure then you may have a performance issue. The TC engine thrives on back pressure.
