It really looks clean. I can't find any missing washers. Any ideas?

If everything looks really good and clean you might just button it all back up and call it a day. Chances are it might have been something that has been in there since that bike went down the assembly line and it's been hanging on to the drain magnet since then.

Your other option is to pull the primary chain out and inspect behind the clutch and stator cover. Two nuts and you're there.

I'm OCD...so I'd pull the whole thing apart. Because, I would always be thinking about it in the back of my mind.

YMMV...

My best 'guess' at this point is a washer off a screw that goes to the derby cover. There is none missing now but that's the only thing that it matches.
I closed it up and adjusted the clutch and chain tension and it's running and shifting good X

Thinking about it, I bought the bike with 1600 miles on it. And I bet the owner didn't do a 1000 miles service. So, it's possible the washer was there from the beginning like Carl said. Then again I might be back in there next week to check the clutch assemble

You are correct about the Derby cover screw washer, at some point it accidentally found it's way in there, no problems, run it

It's too thin to be a spring or lock washer and the dime as a size reference kills any 1/4" hardware. Looks like a shim of some kind but I am totally unfamiliar with anything late sporty.

Can you straighten the pieces out and see if they match? There might be two more pieces. The part on the left looks as if it has wear marks as if a bolt head or another part was tightened against it. Which would make me think that it isn't factory assembly trash. If everything is running well and it wasn't for the magnet you might never have found them, of course one day something might have shown up and answered your question. Really sucks to find stuff like that or put everything back together and look down and see a washer or screw still sitting there.
