Did you notice if you heard a "rattling" noise or if the motor sounded different at idle? Not all the time but randomly when you would come to a stop?
This had happened to my bike after it was backed into and pushed up onto a curb in gear by a jeep. I forget what they told me the answer was but it was like your situation where they didnt want to look into it. Eventually they did and they ended up covering it all, hoping they do the same for you! Update: After the rep approved the service, they opened up the engine and found marks on the cylinder wall. They also found imperfections in the piston. They are ordering a new top end today.
Glad the issue is being resolved. It takes patience with these things. Being a warranty administrator I can say this: If part(s) are replaced under warranty, the dealer better be 100% sure they are defective, because the MoCo WILL request the parts be sent in for analysis. If the parts come back "no trouble found" the dealer is charged a processing fee, and for the parts and labor they claimed. It also affects other things.
As far as VINs getting flagged due to an accident: It's not very common at all, maybe if the bike was declared a total loss. Main reason I see VINs get flagged is due to aftermarket tunes being installed by dealers. The MoCo can and does see these things and will flag a VIN because of it.
Saturdays at the dealer usually involve wrapping up the weeks work that can be completed and dealing with the days event. Not making excuses, but thats just how it often is. The dealer a few miles from my house has a huge event every single Saturday. They get bands, aftermarket vendors etc. It turns into chaos and I could see how they wouldnt be calling people about what is not a quick fix for their bike.
A tip over would not cause internal damage unless the clutch lever was damaged in such a way that the clutch would not fully release. What about where the clutch cable goes into the transmission?

Picked up my bike today from the dealer. The dealer did an exceptional job. Visually the bike looked brand new. They detailed it top to bottom which I appreciate. I took it out for a 100+ mile ride. It ran great and the new SE clutch is much nicer then the stock. The springs are stiffer and takes a little more effort to pull-in the clutch lever, but I soon become accustomed to the slight increase pull effort. Can’t wait to riding again tomorrow.
