I am putting away my original paint set, until I want to use it again. What is the best way to store them? Should I just set the pieces on a shelf, uncovered or covered? Leave everything in a box or what?Thespace I am storing them will be undisturbed, so getting damaged isn't an issue.

Before you store them make sure all the metal is painted including bolt holes.

This will avoid rust.

This is my original paint set off the bike, so being bare metal isn't a problem. I bought another set off Ebay and had custom painted, but someday I may want to change my bike back to black cherry/black pearl.

It wouldn't hurt to wrap them in paper or something and put them out of harms way.

Give everything a good cleaning and wax job to get rid of any contaminants.
Check withyour dealer to see if you can get packaging that matches your tins (they should be able to save you a box for the set when they change out a set of tins) and use what ever packaging material that came with them.
