The main issueI believe the MoCo should address is whether they've had similar complaints from bikes from the same plant and assembly line. There may be a quality control issue.If not then perhaps the cause is indeed related to the use of the bike cover. I've read some accounts and warnings about their use and one of the reasons I'm reluctant to store my bike under one.
In any case I feel bad for the op for what's happened to his new ride. I know I'd be sick over it myself.
I keep my Harley in a climate controlled garage and I also have a dehumidifier running in the garage so I don't have any rust. But a Harley should be able to be stored outside without getting rust within a year even without a cover.
I use nautical wax and products on my bike and car. Nautical products are designed to be submersed. They are made to withstand UV rays, barnacles, salt water etc. If the products can tolerate those conditions then they can certainly do a good job protecting my bike.
I use Liquid Glass and Liquid Glass Nautical on all of my bikeâs paint, metal and chrome. The stuff makes everything really shine and it does a great job protecting it.

You can actually over-polish chrome and cause rust. The worst thing you can do is wash your bike than immediately put wax or polish on chrome. If you have a scratch or pit in the chrome and you wax over it you can actually trap moisture in the scratch / pit and cause it to rust faster.
When I clean my bike I wash it, dry it, let it sit a while then wipe the chrome with a micro-fiber cloth that is moistened with rubbing alcohol. The rubbing alcohol quickly evaporates. It actually helps clean the chrome and remove any remaining moisture. I recommend that you always wipe down your chrome with rubbing alcohol before putting any wax or polish on it. You can get a big bottle of it at Wal-Mart for about 2 bucks.
