Modifying the baffles shouldn't really hurt anything. \\; You probably lost some performance, but the normal perception from the rider is usually thinking they gained some performance because of the increase in sound. \\; Basically, it sounds more powerful, so that is what you perceive, even though there may be a small loss.

My shovel has a new style wide glide front end on it. \\; I bought the standard detachable and mounted it. \\; That way you can take it on and off inseconds to suit your riding needs. \\; Your height, standard height windshield should work just fine on the wide glide.
Get a 2" hole saw and a heavy duty drill. Cut through the welds at the end of the muffler. When you are almost through, take a piece of pipe and stick it in the opposite end of the pipe (the end that goes into the head pipe) and knock the baffle out with a hammer. I think there in a slight loss of torque. I wanted something that made the bike sound like a Harley until I get a better sounding exhaust.
We have the standard quick detach on our wide glide. It should be fine. You don't want to look through the windshield imho, but over it and the air will be deflected up and over you. I have a windvest windshield on my Deuce and it's really small but it does the trick too.

Sound like a Harley? It is a Harley! You actually sacrificed power to make the bike louder? Is this common? Are more of you actually thinking of doing this? Is setting off car alarms really more important to you than being able to enter a freeway faster, or passing a slow moving vehicle safer? And don't give me the loud pipes save lives deal. I don't mean to come off sounding like your Father here, but seriously, why?
Whoa, I had no idea you meant removing the entire baffle. I was just thinking of opening up the end cap that's about 10"-12" inside as you look into the back of the pipe.
I just installed a set of XiED's and figured opening them up would actually gain me some power.
