I got the very same set up, including the cover. Worked fine for me, but then, I don't go much over 80 MPH anymore, which makes a stage 1 almost obsolete.
Bought my used 2003 Fat Boy in mid March, it's now mid June, in 3 months I've changed out the exhaust from stock pipes with Cycle Shack slip-on's to V&H Longshots, the SE stage 1 air intake with stock football cover to a K&N with an old school rond chrome cover. Added a backrest with luggage rack, a Willie & Max sissy bar bag, a Capt. Itch cup holder, new grips, and fabricated a bracket on my windsheild to hold an EZ-Pass toll sensor......
