Actually no it didn't. The ecu has a wideband oxygen sensor. Once the engine runs a few cycles it would compensate in it's own.
I'd like to know how an ECM download affects engine clatter though.
Actually, yes it did. The bike now runs much better, noticeably cooler, and maybe because it's running cooler, it's not clattering as much. I've had these slip-ons a while now. While the bike didn't run badly, there is a noticeable difference now.

Even V&H stated that with the Monster Rounds, I needed something. Their fuel pack, a tuner, or the download. And with the way the bike is running now compared to before, it compensated quite a bike. And the decel pop that I had is all but completely gone.

It doesn't. The new, louder pipes just mask the sound
Like I said earlier, I've had these pipes for a while now. And before that, American Custom slip-ons with no baffles. The clatter was very apparent with both. The clatter isn't completely gone, but has been reduced quite a bit. Don't know why. I'm not a wrench. But I can tell a difference.
Dealer near me says he wont do factory DL's. Has had too many unhappy customers afterwards. Only tuner/dyno. Truth? or sales pitch??
Probably truth. My '04 RK had engine surging when I bought it so I went the SE stage 1 route and gained a little power and a lot of noise. I replaced the slipons with the stock mufflers and didn't lose much power but the bike still ran lean. Then I installed a PC5 with FuelMoto's burn and the improvement was very noticeable. The bike just ran nicer with no more off-idle stumble. After that I did a 95" build and got the power I needed to pass cars on two lane highways without the near head-on collisions.
Your lucky in the states. The 2 dealers here in Brisbane Australia, wont do a standard stage 1 flash, they claim the MOCO said no more, and you have to buy a tuner from them if you want it done!!

Just because V&H stated you needed something doesn't make it so. That's called making money.
Like I said it's cool you're happy with the upgrade but you haven't done a complete stage one yet, just half. Add the new air then tell us what you think of the change. I'm sure you'll be even happier.
I don't know why some folks bash the stage 1 download so much. I understand that if you have a lot of engine work done, a tuner and/or dyno tune, would be necessary. But for mostly stock bikes like mine (only added V&H Monster Rounds), the stage 1 download has made me very happy. Just had the download done and the ride home was a blast. Bike running very good. Don't have to shift into 6th until above 70 mph. Top end clatter is reduced greatly. Don't have to downshift from 6th to pass anyone. Bike flat out moves when you twist the throttle. And there was a noticeable reduction in heat when I pulled into the garage and sat on it for a minute before shutting down.
Best $185.00 I've spent so far. Should have done this sooner.
Nothing against all the $300-600.00 tuners out there. I'm sure they do great. But for a mostly stock bike, the stage 1 is plenty. My humble opinion. YMMV.
I drank the Kool Aid. When I bought my 2007 Ultra. My first fuel injected bike. Little did I know. I put a Ness Big Sucker air cleaner and SC mufflers on and did a Stage One download. Every one on the forum told me I was going to burn my engine down. That I needed a tuner. Well. I bought a tuner. I will not say the name. Had nothing put headaches with tuner. After numerous down loads with it and no good results. I finally took it off. And have been running with Stage One. Which I am very happy with. In performance and mileage. Works for me.
