I've had the trees powdercoated on three different bikes. Leave the stem on and mask it. The inside of the clamping area needs to be masked, or you need to grind/sand the powdercoating out of there, or the forks won't fit.
Don't touch the stem and be sure you clean the clamping to bare metal area after coating if it isn't taped off correctly . Razor blade works well for this .
