The power commander does not modify the program on the ecm. Remove the power commander and the bike should run as though you never put the power commander on it. What Steve was saying was eliminate it as a point of possible failure. It is not that the map may be wrong but rather that the power commander may not be doing what the map says to do.

Changing out the coil would/might be a bad idea since the stock coil has Ion Sensing circuitry which the ECM uses to monitor combustion.

Have you set the zero throttle position in the PC-III?

You really need to do things one at a time when trying to chase down bugs.
