Don't think I have a problem but wanted to post this for the vets.
My 07 FXDC sat for about 8 days. When I started it I could tell the batter was a tad weak. 1-3 seconds after start the ECM (engine) light came on for a fraction of a second. Rode the bike half a mile to the gas station and the same thing happened again. Rode the bike about 30 miles and the problem has disappeared.
My thoughts are the momentary light immediately following start is in some way associated with low battery condition. No light when riding and no light comes on after battery is charged up.
If you're seeing the Check Engine light briefly after engine start, it indicates you have a historical code. That is, you had a problem, but the condition is no longer present. You should pull the code to see what the issue was in case it happens again.
