SERT/ ECM Meltdown

Ok guys here's the latest. The dealer was unable to unlock the ECM on my bike. The MOCO recommended installing my ECM on a "donor" bike and try to reflash it. Whaddaya know, it worked. They reinstalled it on my bike and tried to load the map for my upgrades, and ran into the same problem I did, loaded almost halfway and locked up. Soooo, they reinstalled it on the donor bike, reflashed it and loaded the updated map while it was on the donor bike, and then reinstalled on my bike and it runs as it's supposed to.
Here is what they are surmising the problem is: It's a wiring harness issue. Pretty vague if you ask me. So after all of this, here is my question: Would a "plug n play" load equalizer and a run,turn, stop module connected to operate my LED lights be a causing factor to prevent the software from loading the map?
