The bike is a 2005 night train. The bike ran fine after i had the custom PCIIIusb map done. Then about two weeks later i was going down the highway and the bike quit. I pulled the seat off and when I turned the ignition the PCIII didn't light up Also, it wouldn't turnover at all. I pulled the PCIII off and plugged the ECM back in and it ran... barley! I've made quite a few changes and wouldn't expect the stock ecm to work properly. When i got home I plugged in my back up PCIII with the same fuel map on and it runs a little better but not by much.
How do I check the fuel line in the tank?

Here is the skinny on the bike
05 fxstbi
95" kit
zipper's heads
wisco 10.5/1 pistons
andrews 67g gear cams
andrews pushrods,lifters
custom made exhaust.

oh ya 55mm hp inc. throttlebody

I know it's big but it ran really smooth before the PCIII went kaput!

Check your battery voltage. Make sure it is where it should be. Sometimes when batteries start to go, they make your bike run like crap.

Also check your crank position sensor...

checked the voltage it was at 12.2 and I'm not sure about the fuel filter. it was running fine when it quit.

what about your crank position sensor? there is a procedure on here somewhere on how to check it.

I did a quick search for the crank position sensor test but had no luck does anyone know where it is?

12.2 volts could be low. Was this after the battery was charged? Engine running? Across the terminals?

Looks like tuning to me.

All these add-on tuners just seem like adding trouble to something that is always looking for trouble anyway.
